It appears that several (A lot!) of my payments from 2015 did not come over to QB. Is there a way to rerun the entire year and it pick up anything that is missing?

I will set them all to re-run. You'll be able to see the status of them here. Most likely they will all error with the same error they did last time though.
First, negative payments (refunds) don't automatically transfer and must be manually put into QB.
I'll email you over a list of all the transactions that failed.
