Is there a way to change what is in the subject line of outgoing emails? I'd like all emails to include the Lead ID in the subject line. I'd also like to add a BCC address to every email.

The subject line is in the template in Settings->Email Center.

The BCC isn't possible at this time. But there is a copy of the email in the Log tab of the lead. This may not be exactly the functionality you're looking for, but I wanted to mention it in case you hadn't noticed that yet.
Also the CRM module allows for IMAP integration into your email account to pull all email comunications with that customer into the CRM tab of the lead.
