In wordpress, a customer can increase the qty of an item in their cart beyond what we have available. This causes a major problem when going to checkout because obviously there aren't that many available, so it shows as not available and the customer has to remove it and start over. I realize this may just be a customer ignorance issue, but is there any way to prevent going beyond what is "available"?
There is no way to prevent it currently. I'll make note of it for a future upgrade. However, since IO handles conflicts through the submission of the quote form, those issue should resolve themselves. There are many settings in IO that can change the way you handle conflicts. You can prevent showing availability to customers and let them know via a phone call to make sure you don't lose the business. You can even try to sell them on other equipment when what they want is unavailable instead of sending them to a competitor when their first choice is unavailable.
