Is it possible to charge fees when using afterpay but not other types of payments?

No, we have no ability to do that...we can only do a credit card fee

Got it, is there a way to set a minimum order amount then for after pay?

I believe that can only be done directly through afterpay...we wouldn't be able to do anything like that.

At this point they are telling me it isn't possible. I just wondered if in the cart it was possible to set a minimum order before the after pay option would show up.

No all we can do is offer it...they don't give us any way to set any settings for it.
