we do it all teh time on orders for schools, state, city gov or groups that are not allowed to pay deposits but need to sign their contract..
we have our contract signature set to only allowed to sign once deposit is paid so on those we need to change them on the fly not for our overall company deposit set up
you click on custom and enter the amount you want to charge or not charge
we also do this on the fly if a client books within 2 weeks we change their deposit to 100% due inside of 2 weeks

Go to settings>Payment preferences and you can change your deposit amount as well as have it set to either a percentage or a flat $ amount
