Go into settings alert Center and make sure you have the ones regarding payment turned on and that they're going to whatever email you want the alerts to go to there's tons of settings in there for different alerts that you may or may not want and you can direct them to whomever you want to get the alert

Thanks for all the help...! It turns out the customer didn't make the payment after all. She made the payment later on that day and I got the email notification......Thanks again for the help everyone...!

I got an alert that the customer signed the contract, but not an email saying that they paid their deposit.
Would I get two separate emails? Or would it all come in one...?

What is the lead # of the customer that paid and you were not notified? You are fine no worries.
