On the alert email for quotes that I send to clients, it only says "please click link below to view your quote". How can I add payment instructions, and other info to this email?

You can't. That have to be in a contract status to make payment. So send them the contract email after putting their lead in the contract status.

You can go to Settings-->Email Center and open the email template to edit what the email says.
