Is there a way right from IO to issue a refund to a payment made by credit card if I use square?

With Square, you could just record a negative payment in IO, but you'll need to manually process the refund through square still. OpenEdge is the only Merchant Service we work with where you can apply a refund in IO and have it automatically get refunded back through the Merchant.
