How do we set up automatic deductions to contractor pay when units have discounts/ orders have discounts or even free items.

Contractor pay is based off of the contractor pay amount set per each item in Settings-->Inventory. There is no way to discount the contractor pay if an item is discounted on a lead.
The only way to adjust pay based off of the rental total (plus discount) would be with commission in their worker profile and if the worker is set as a sales rep on the lead.
