If I have two merchant accounts active (square and Authorize) which one does it use from the contract when they pay? I see from the lead I can choose either?

You can only have one! It looks like authorize.net was the last to process so that's the one that is still working. Which ever one you are going with you need to go in your settings and shut off the other.

If I need to charge balances with an a card in the prior merchant, can I just turn it back on? Under the lead it looks like I can charge through either merchant, but on the contract it looks like it is choosing the new merchant. Maybe I'll do some test deposits.

Yes, new customers will only have one option. Your best bet would be to turn off the old option and even maybe run re-charges through the authorize.net site? Up to you...then there's no back and forth.
